Jack was being trolled by the memory changers that time thats why the story kept changing like he kept knowing he was dreaming till he got to his "family" but they was not his family. he was being forced to remember them as family, the memory changers wanted to have him remember things that didn't happen but jack kept remembering since he was so use to sifting through what was a real memory and is not a real memory. He kept "waking up" knowing they were lying to him.

In my opinion I think he has narcolepsy but he also slips easily onto the astral plane so the area looks the same when he's asleep but he doesn't know he's asleep.
